I took 1000 frames of jupiter while there was an Io transit. Interested to see what's capable with the data. 
Here's the file cut down to size with pipp.

It might be better to just put up your final stacked image for processing? Also, what are the details telescope, camera, frame rate, etc.

Scope is the 6se, camera is asi533mc pro, I think it was 10ms 1000 frames.

This is about all there is in the data as 1000 frames isn't much. It looks a lot better downscaled 50%.

what's a good amount of frames in your opinion? I was somewhat afraid of too much rotation if I captured too many frames. Thanks for the edit.

As may as possible. It depends on your resolution. There's a calculator somewhere on the net that will give you that figure. You should be able to do 2 or 3 minutes at least. You also might want to look into using WinJupos. It's software that will actually de-rotate your date.

If seeing and turbulence are good then take more frames, this camera can't give you more fps even with ROI, but keep trying, i spent like almost 1.5 years imaging planets and not all nights i can get good results.

I have a mak127 with asi662mc and for jupiter I usually go with no more than 2mins of avi (im not using winjupos). If seeing seems good I use 10ms-15ms, on bad seeing 5ms-10ms exposure. Depends on roi but on max resolution I end up with no less than 2000 frames and then I stack around 20%-30%. Check my pictures if u want to see the result. My work flow: Autostakkert4(stack)--->registax(sharpen,rgb balance)--->photoshop.

PS. Registax wavelets,camera raw in photoshop and thats what I got from your picture. Im just a beginner though
