I want to try to take a movie of star trails, but I would like to subtract a dark frame from each sub, and save it with its individual file name. then make the series of modified subs into a movie. Is there a way of doing this automatically? In Deep Sky Stacker? I dont want to use the cameras mode of doing this , because ill be missing twice the data.

You probably have to use 2 programs to accomplish the task.  DeepSkyStacker can easily subtract all the dark frames.  Then you can load those frames into Photoshop and easily create a movie or GIF.

Deep Sky Stacker
1.  load light frames and dark frames then check all
2.  click stack checked pictures then click stacking parameters
3.  select intermediate files tab and select create a calibrated file for each light frame
4.  then you can go into your light frame folder to get all the calibrated frames (which are the dark subtracted frames)

PhotoShop
1.  load all frames as layers
2.  create frame animation, then select all layers and choose make frames from layers
3.  export to file as animated GIF or movie
